I have the intent of licensing “End of the World” by Aphrodite’s Child for use in one of my games I am working on but before I spend the money I would like to verify that I would be able to show to Roblox that I can use this piece.
I’m worried that there is no way to stop automatic moderation from removing the audio and I will be unable to use it in my game whether or not I have permission.

I believe that what you can do is to do two things which are make a description stating that you have the right to use the song, as you both it, and enter in contact with the Roblox Moderation Review Team regarding the matter to consider it.
Based on what I see in other posts, there is no way to appeal a decision by the automated copyright detection system. They’ve been saying they’re working on it for many years but the current state still seems to be “no exceptions can be made at this time” so if the bot flags it, you have no recourse.
