When I create semi-transparent blocks and put them together, they create an unwanted effect. This effect isn’t removed when I union the blocks. How do I get rid of it?

Hello, I think you can fix this issue by exporting the parts to a .obj and import it. I hope this will work!
Union all the parts together, then re make them transparent.
