Parts that are partially transparent have this overlaying effect when placed next to eachother and or inside eachother which used to be fixed by using the glass material but I seems there was been an update changing how the Glass renders very recently and now it has this issue again
and yes, unions do not work it will have a similar effect
when you overlap the parts your basically stacking up the transparency

Glass works fine on my end.
Make sure to turn on your graphics to lvl 20 in order to see this rendered properly
Also make sure that your glass doesn’t use any custom material
Yeah well that’s because it seems they’ve updated how glass renders and it hasn’t rolled out to everyone so this doesn’t really solve anything
It doesn’t matter whether they’re overlapping or not it will still have the dark spots

Have you tried using a mesh instead, unions will create triangles in places where it’ll look awkward like in the example you provided.

That just how glass works and you can’t do anything about it
Try using SmoothPlastic instead
This is true…and that’s why meshes are crystal-clear in this detail.
