Terrain question with parts

I have been having an issue when terrain would clip through parts when im trying to make an underground type structure inside terrain, how would I avoid this issue with the terrain clipping through parts?

I hate this so much. To avoid this, I just put the structure deeper into the ground and make the terrain thinner.
