All I want to know is if there is any way of having a character keep their momentum when jumping on a moving boat.

- This completely relies on 3D physics, in your example inertia and air friction.

Programming this with the default character controller can be complicated.
You could try using the new character controller:
(The new character controller is in beta so it probably has some bugs as of now.)
