At this point, you might have to just rebuild what you lost.

More advice for the future would be to create local backups before getting off of studio always. Roblox Studio does have a very rare bug of deleting progress.

File > Save Local Copy (Or something named similarly)
This will ask you to save it as an RBXL file, just pick a location and save it there. When you leave studio either create another one or overwrite the existing one.
I think maybe its because of the fact you saved all the parts of the build and save it as one single union build
Because i did select all the parts of a build of mine and union all the parts(happened before I join DevForum)
The result → A problem similar to yours
