I wanted to make my first game ever. Is it a big no no to use some free models in the toolbox or to even start it off with a free template that already has some trees, cars, buildings, etc if I want to monetize the game? What kind of issues can I get into if I did this? Or do I have to make everything from scratch?

No! Everybody should use a couple free models (as long as there are no viruses) when they know they can’t make some aspects.
For example, even though I know how to script a car, I am using a toolbox car for now because I can’t model a car body (real example)
Still is just fine.
When you release your assets into the toolbox, you agree to release them into Roblox’s equivalent of the public domain. You could literally make a game with only free models and it’s perfectly allowed to monetize it.

Cool! How do I know if any models have viruses?
You should look into the model itself and see if there are any scripts, If the model your trying to use has a script for it to function you may need to look through the script itself and make sure it doesn’t have anything that can make you lose your game.
Great! I will do that!! I feel a little weird about using free models and monetizing my game, but if it’s okay by the community then I guess its okay.
